Do yourself a favor and decide what you want to see in Tuscany before you pick a location--it is quite large.

There are dozens of good agriturismos to choose among but location is always the first criteria. Get a good guide book to understand the areas of Tuscany and your preference.
You can start at slowtrav.com for more about Tuscany.

If you want to stay in Pisa a great agriturismo is inside the SanRossore Park. We spend our Easter holidays there and it was quiet nice.

Tuscany is a big area so you can't easily day trip to everywhere from one location.
