www.trenitalia.com for schedules but they will not be loaded for Sept - rather put any date in as schedules basically do not change much during the year - if a Sat or Sun schedules may vary from week days so put in the same week day as you want to travel.
probably take the ES high speed (Euro Star Italia) trains to Florence then transfer to a train to Assisi - plan about 4 hours i would think

The German Rail web site bahn.de to me is the easiest to use for schedules in any european country
click on the link and you'll see the 9:10am departure from Milan - changing in Florence and taking about 5 hours all told to get to Assisi
and this 9:10am schedule is repeated every two hours throughout the day - exactly the same but two hours later, etc.

Thank you Palenque for the railway links. Do you know if it is likely train schedules would change during the weekend from a weekday schedule? I am trying to make arrangements for car rental at train station site and have found some rentals not open on Sundays or close early on Saturdays.
Auto Europe does not have a car rental site in Assisi but does in Perugia but it was not open on Sunday. I'm thinking that we could take train to Assisi spend night and day there before we get rental car in Perugia the following day to do day trips. Is this a reasonable plan???

You should also check on picking up your car in Foligno on Monday. The train ride from Assisi to Foligno is quick and the car rental office in Foligno is at the train station. Driving in/out of Perugia is not as easy as driving in/out of Foligno.
