There are currently no international trains from Greece.

Trains:
Atthens - Thessaloniki - Sidirokastro by train
Sidirokastro - Kulata (short ride) by taxi
Kulata - Sofia - Beograd - Budapest - Vienna by train

Ferries:
Athens - Patras by bus (3 hrs)
Patras - Trieste by ferry (arrival in the middle of the night)
Trieste - Gorizia - Tarvisio - Villach - Vienna by train
or Sezana - Gorica - Jesenice - Villach - Vienna by train

Other ferries to Ravenna and Ancona, farther away from Vienna.

I believe there are also ferries from Greece, Patras and Coru and Igoumentisa to Venice - overnight and then you have direct trains to Vienna from Venice - even an overnight train - spend the day in Venice and arrive Vienna the following morning.

Try www.anek.gr for Patras to Venice by cruise ferry, a nice sail up the Adriatic, restaurants, bars, cinema, cabins available.

Then take the day train (15:59 departure) or sleeper train from Venice Santa Lucia to Vienna, www.oebb.at from €29 with print-at-home tickets.

That leaves you just needing the bus between Athens and Patras.

The ANEK ferries from Patras to Venice run 4times weekly. Some cabins for departures in high season are already sold out.

After arrival at Venice, there are usually free buses from the boat up to the people mover. The latter (usually long queues after the arrival of cruise ships) brings you to Piazzale Roma. From there, you can walk in 5 to 10 min to Santa Maria railway station where you may queue first for the luggage deposit and then at the train ticket counter.
