What is your definition of "best way"? Mine generally is taking public transport.
There is a railway station five minutes' walk outside the terminal building.
Take an RE7 regional train heading for Dessau to Friedrichstrasse, transfer to the U6 underground heading south for Alt-Mariendorf to Kochstrasse/Checkpoint Charlie
or
Take a Line 45 S-Bahn to Tempelhof, transfer to the U6 underground heading north for Alt-Tegel to Kochstrasse/Checkpoint Charlie.
Fare in both cases is € 2.10 one way.

Generally, a good way to find your way through Berlin transport network is http://www.fahrinfo-berlin.de/, the official website. You can also enter street addresses and the system figures out what the next train/subway/tram/bus stop is.
You will need the transportation to get around Berlin as there is no real "city center", the city is very widespread.

Yes, using public transport is vital to getting around Berlin efficiently and at a reasonable cost
The cost is even more reasonable if one buys a multi-day transit pass for the duration of one's stay. I believe they come in 1- 3- and 7-day increments (don't quote me -- do check the DB website when you plan), so perhaps one of these will work for your visit. The pass is good for all travel on subway (U-Bahn), elevated trains (S-Bahn) and buses.
