Flying in and out of Geneva makes little sense - if you really want to do the Italian lakes fly into Geneva and out of Milan - the cost shouldn;t be any higher.
To provide specifics:
Who/how many are you?
What time of year?
How much time do you have?
What are your interests (are you going for winter sports or in the late summer/early fall for non-winter activities)?
What is your budget (Switz is very expensive for everything - from lodging to food)?
Without info we really can;t help much.

Thanks for your responses. My boyfriend and I will be going for 14 days in mid August (next month). He pre booked the hotel and flight as a 30th bday gift. We love outdoors, hiking, skiing, etc. we love going out to clubs, pubs and wine tasting. We love to cook, and really appreciate good food. He is an artist as well, and we both enjoy the art scene. This will be the first time for both of us.

Bring money!
I would be sure to include at least 3 nights in the Berner Oberland--perhaps in Wengen.
I would also include 2 or 3 nites in Luzern---a special place.
You can access Lago Como from Lugano---also worth 3 nites in that area.
Have fun !
