I like the idea of staying flexible about where to go. But you're going to be in high season so it might not be that easy to find hotel rooms on short notice. I'd suggest using Tripadvisor.com for this weekend to see if you can find lodging for a couple of the places you're interested in. If you can find it for this weekend, you have a pretty good shot at finding something for when you want it. Or when you get to Rome, see what you can find in each place
Concur in skipping the CT at this time of year. Florence and Tuscany should have lots of hikes for you--e.g. Fiesole from central Florence at dusk would be quite nice. Then take a bus back (or vice versa). I would think you'd have an easier time finding lodging on short notice in or around Florence.

Termini station has a hotel-booking window that IME will always find you a room - often in your price request but obviously in busy seasons the selection will be much smaller.

Rapperswil is an excellent choice for a day trip out of Zurich, and Lucerne is one of my favorite cities anywhere in the world; so you've made some great choices in that regard, IMO.
I have been to Rome 3 times, and each time was done as a day trip from Orvieto, and each time was a quick trip to historic Rome sites with my Italian friend as a tour guide. So I guess I'm saying that two days is OK for a first time to Rome! If you can keep up the pace, good on you.

Always nice to be near your departure airport if an early flight - that said downtown Zurich is just a short S-Bahn commuter train ride from the center of Zurich and spending a night in Zurich's Altstadt (Old Town center) is much nicer than being in the environs of the airport (which can also be noisey).
