Avignon-Pisa: A minimum of twelve hours and four connections.
Lyon-Pisa: Fastest route is ten hours with three connections.
Nice-Pisa: A minimum of 7.5 hours with 3 connections.
To see for yourself, use the timetables on the German Rail site, www.bahn.de. Click on the drop-down flag menu for English. After you get summary timetables (e.g., for Avignon-Nice), click on the arrow to the left of the departure time(s) of your choice to see the connecting points.

Seems as though the Italian railways are refusing to cooperate with any other country on making cross border rail travel seemless and quicker.
For example currently NO direct Nice to Genoa or Milan trains as there were just last year - have to change in Ventimiglia, first Italian station.
1 of the 3 daily Paris-Lyon-Milan trains was scrubbed
so this is a long long rail journey - for that distance in France via TGV would be about 3-4 hours!
I'd take the Avignon-Lyon route - better trains and faster.

Even flight connections between Provence and Pisa are dismal. You could fly from Marseille to Milan (Germanwings) or Nice to Milan (Air Berlin), and then take the train down. Otherwise, it's hours and hours on the train with multiple changes.
I cannot figure out for the life of me why there is no easy, convenient route from southern France to northern Italy.

There is a bus that leaves Nice airport and goes to Genova Piazza Principale train station. The trip takes just under 3 hours. However, the current schedule only goes to the first week in September.

By taking a 10 minute train ride to Genova Brignole, you can catch a fast train to Pisa which will get you there in 90 minutes, or you can take a train from Genova Piazza Principe and reach Pisa in 2 hours.
You might want to contact Nice airport directly to find out if buses will be running on the Saturday you want them in September.
