I made this trip last year and totally enjoyed it. Berlin's a great city, but I much preferred the Old World sense of the other two cities, which I thought were QUITE different from each other.
I do not reget going to Berlin in any sense, but there were times it felt as though I were in the typical American big city. In Prague and Vienna that never occured. (That said, do not miss KaDaWe!!!)
Are you planning on taking the train between each city? THAT was so much fun!
Have a great time!

Can you do an open-jaw ticket, flying into one city and out of another?
I would start with Vienna:
3 OR 4 days Vienna
3 days Prague
3 OR 4 days Berlin, then home. If you pick Berlin for your 4 day stay, perhaps factor in a day trip to Dresden.
I'm a big fan of Vienna, so it would get my 4 day vote. But the buzz and excitement of Berlin could also be enticing. Depends on which city's atmosphere appeals to you more.

We took a similar trip several years ago when living in the UK. Flew into Berlin, took the train to Prague and then on to Vienna and flew back from Vienna... bought one way tickets via one of the budget airlines as I recall. We spent three nights in each city.
How much time in each city is really dependent on what you enjoy - they are all different. Personally, I preferred Prague and Berlin over Vienna.
