Then if it was me, I'd change plans, and only take the train as far as Ft William, rent a car there and drive. Visiting Skye without a car isn't easy in the short time you have. Buses aren't a very efficient way to get around.
Buses in the rural parts of Scotland are best for people with time to go slow . . .
But really - just pick a place w/ availability in Portree.

Try the Marmalade hotel in Portree. It's just up the hill out of the town but it's only a 5 minute walk. We stayed there a few years ago and it was very good.

Skeabost is well over your $200 per night, (I assume that this is your budget per night in total, not per person?) and it's too far out of Portree to walk into the town. Taxis will add to your costs.
Prices will be generally be higher at the end of May, as Monday the 30th is a public holiday, so long weekenders will abound. You've left it very late in mid April to book and you may well have problems finding end May accommodation in your price range, especially without a car, as you pretty much have to stay in Portree.
Bear in mind that Portree is a small place that gets very busy and has limited numbers of rooms available.
