We did exactly what you were thinking of -- flew into Frankfurt and went to Rothenburg by train the same day. We arrived in Rothenburg around 6:00 pm and it was just fine. We also like to stay awake the first day to avoid jet lag and the changes in trains kept us alert. One suggestion: if you do this, arrange with your hotel for a car or taxi to meet your train. When we arrived at the station, it was pretty well deserted and not a taxi in sight. It was a long walk into the old city and to our hotel.

We do Germany trips quite a lot. Of the two choices I would visit ROTHENBURG over NUREMBURG. Both are nice, but you will enjoy Rothenburg more.
Two good hotels: REICHS KUTCHENMAKER or HOTEL MARKUSTURM. Both are historic, located near the town center, reasonably priced and nice rooms. The Eisenhut, mentioned earlier, is expensive but very nice also.
Also....get a car if possible. The drive to Rothenburg is not bad and a car is a better way to see this area.
