I've had nothing but positive experiences on night trains, safety-wise, including within Spain.
But I would also urge you to consider flying especially if you are willing to book far enough out. I have found some very economical one-way fares within Spain.

Don't be afraid. Night trains are a good and cheap way to get aroound in Europe. If you use a couchette you could hardly be safer. They usually have 2 or 3 locks on the door. Ask for a "girls only" compartment. If you have any problem whatsoever ask the conductor on board. They are always very helpful but they may be slow to attend to you because of other duties.

We took the overnight train from Barcelona to Madrid about 2 years ago. It was uneventful and, quite suprisingly, quite comfortable in our very own locked cabin with 2 bunkbeds and a wash sink. There was a conductor in the sleeping cabin area, who seemed to do quite a bit of walking around during the night.
BTW, the sleeper cabins are a little more expensive thatn the ones without.
