Try these sites-
Booking.com
Hrs.de
Hotel.de
Laterooms.com
Easytobook.com
Accor.com
Venere.com
Travbuddy.com/hotels
You can also read some of the travel books from your local library on Germany or Munich which discuss hotels with different costs. Finally, there are sites that describe apartments to rent. Try Googling "Munich Apartments"...

It might be helpful to know what your budget is. That could influence a recommendation after all.

There are lots of hotels near the Haupt Bahnhof. That is a good central area for exploring Munich. Check one of the websites that Travelforbeer recommends above or even hotels.com and you will see there is a big variety. The rates will depend on the time of the year since they vary with demand during high times like Oktoberfest

Need a bit more info: how many people travelling? Family - how many? Small children?

In almost all cases, I've found that the best way to find a hotel in Germany is to go directly to the city's own website and start looking there first (remember that generally these are the establishments that advertise on the city website). Here's the one for Munich:

http://www.muenchen.de/int/en/accomodation-hotels.html

After I find a hotel to my liking, I check further on websites such as Tripadvisor to see how well-rated the hotel is and what others have to say about it.

You might also want to check into budget chain hotels like Ibis. The rooms are clean and the price is budget, so it's perfect for a short stay in Munich. I tend to use the Ibis by the main train station if I'm just resting one or two nights in Munich, makes it easy to hop on and off the trains without dragging my luggage too far.

Good luck!
