We will be taking the bus from Courmayeur to Milan bus station (Milano Lampugarno M1). From there we will take a train to Bolzano. Which train station in Milan do we use, Trenitalia gives more than one option. Thanks!

The only option for reaching Bolzano from Milan is to take a train departing from Milano Centrale.

I'm pretty sure you mean "Lampugnano" (check your spelling), and while I have never been in that area, if your bus terminates there then you will probably need a taxi from Lampugnano to Milano Centrale station unless there is a connecting shuttle bus at the Lampugnano bus station.

Milano Lampugarno M1 is a station on the metro (subway) red line. You can get to Milano Centrale by metro, but will have to change to another metro line to do so. See the possible routes here.
