Leiden, Delft or The Hague

All three cities are a good choice. But personally I would choose Delft or The Hague. Leiden is nice, but Delft IMHO has a nice historic part.
And now between Delft and the Hague:
I would choose Delft if you like the feeling of smaller city, plus Delft has got some nice canals. Restaurant/shopping/museums are more limited (than in the Hague), but still plenty enough to choose from.
The Hague has got more of a big-city-feeling (although only 400.000 inhabitants) and a lot of restaurant/shops/museums. The historic area around the Binnenhof (Duth parliament) is also very nice. Plus the added bonus of the beach. The Mauritshuis is really beautiful.
And I always have the feeling that Delft is more of a touristy-city than the Hague. The Hague feels more like a 'real' city, with the hustle and bustle that comes with a city.

I would recommend staying in Delft and doing a day trip to den Hague, taking Tram #1 to get there. In addition to the Mauritshuis, you could visit the Panorama Mesdag, or better yet, Escher en het Palais - 3 floors of works by M.C. Escher with a virtual reality tour on the top floor.
If the weather was really nice, you could tram on to Sheveningen where you could visit the Kurhaus, walk the Strandweg (boardwalk), and maybe stick your toe in the North Sea.
I can recommend the Hotel de Emauspoort in Delft.

We stayed there a few years ago and would return again without hesitation. The location was wonderful, right behind the Nieuwe Kerk and around the corner from a bus stop (we use public transport).
The hotel has a bakery on site, which could be dangerous without restraint. Apparently, the specialty is "Pearls of Delft", a butter bisquit with a taste of cinnamon.
They also have bicycles that you can rent for free, although you do so at your own risk.
If I remember correctly, there is a small car park area within the gates of the hotel.
