Heimdall: no, it definitely won't be a clubbing trip. we're relatively young still and like being up late occasionally, but we are not trying to go to any clubs on our honeymoon. For September, less families/kids being there helps to make early September sound great. Flights and hotels being cheaper then doesn't hurt either.
We'll go for the first 2 weeks of September and do as little time in Athens as possible, focusing on the islands. I'm wondering if we should leave it at 3 islands or if 4 islands might be nice to see more different areas over 14 days.
I'm thinking we'll go to Santorini and pick 1-2 out of Crete and Mykonos. Then also pick 1-2 out of Naxos, Paros, Antiparos, and Corfu (I understand that Corfu is in a very different area though, but it could be nice if it's feasible).
It's also hard not to be swayed by ppl's love of Formentera.

I think you will be happy with your choice of the 1st two weeks of September. Were it me I would keep it down to three islands, and save a couple of days for Athens at the end. Personally I don't think it's feasible to combine Corfu in the Ionian Sea with Santorini, etc in the Aegean Sea. You could do it by air, but that would mean a lot of flying back and forth through Athens.
Any of the other islands you mention would be good choices along with Santorini. Just plan your trip in a logical sequence. If you start in Santorini you would have to either go south to Crete or north to Naxos, Paros, or Mykonos. There are other interesting islands to the west of Santorini (Folegandros, Milos, etc) but ferry timetables are a little more complicated and would almost certainly include using a small catamaran for some of the legs.
