Note Como has two train stations - from Centrale the mainline to Como and onto Switzerland but that station is about a mile or so from the boat docks.
Better to take trains from Milano Centrale to Varenna-Esino then boat to Bellagio if that is in your scope- then you could boat to Como via whatever and return to Milan on the Nord de Milano rail line from just opposite the boat docks.
If you stay in Como in lieu of Milan you can take trains from Como Nord to Malpensa Airport without going thru Milan itself - one simple change of trains.
You may want to stay in more relaxed Como or on the lake somewhere and go to the airport from there.
