I think in this particular case, Sapito, it's called "the train."

One is AirOne (www.airone.com.) Unfortunately, they doesn't fly your route nonstop.
However, they do have some nice rates to cities in Italy and some other countries via Rome. In fact, just booked a OW from Pisa>Rome for 58 euros. A 50 minute flight. We are leaving our rental car in Pisa and are staying at FCO that evening for an early departure the next day so it makes more sense for us than the train.
