I believe that I said in my message above that I fly to Chania; the airport is right outside the town. Both Olympic Air and Aegean Airlines fly there; check their websites for the flights that work best for you. As I said above, we go to Heraklion to catch the ferry. From April through October, roughly, there is one ferry daily; a fast-ferry at 9:45 am to Santorini arriving 2 hrs later. Only exception is, 2 "no-sail" Wednesdays per month. Fare is 42€ for economy ticket. There is also a regular ferry (takes 4 hours) 2x per week.
There is no logistics problem to renting a car... Crete auto agencies charge no drop-off fees (or only a small one) for delivery in one city, drop-off in another. An island-based agency I have used 2x with satisfaction is Autoway. So after devoting at least 1 day to exploring Chania (the most beautiful town in Crete), you could pick up a car ... drive to Rethymnon, then south to a beach town for a night, then make your way north-east to the Heraklion area where u could drop off your car either at the airport or at the ferry dock. OR -- you could drive WEST to Falassarna for a night -- then go straight across the island on the fast modern Northern highway (E-75). Whatever appeals to you most, but YOU must learn more about Crete, and make your own choices to suit your interests. For that purpose, once you book a flight, it is well to do homework about Crete; a good website is Explore Crete. A good guidebook llike Rough Guide would also not go amiss.
