I'd pick Prague, but your interests may be different.
Or are you just comparing the logistics of getting to each?
How many days do you have for Salzburg/Prague? If this isn't close to a 3-week trip, I wouldn't do either. But that's me. I don't like fast-moving itineraries.

We plan to see Budapest, Bratislava, Trencin, Vienna, and Salzburg or Prague? Any suggestions?>
By rail? which may be best for cities especially - check out the European East Railpass which lets you hop on most trains just by showing up -I'd go first class too- much better especially for folks with luggage. Take a look at flights...
Budapest - Salzburg likely means you'll fly back from Munich.
Budapest - Prague means you'll fly back from Prague.
Both destinations are wonderful and worthwhile, but depending on airlines and their code-share partners, there could be a cost-differential depending on your final European airport.
