First about the must see stops:
Dresden is not to miss - not only a stop, but worth a couple of days IMO.
Meissen, a small town with nice old town, cobbled streets and a gorgeous castle plus cathedral on the hill above the Elbe river is also a must see. For those who are interested in such, the porcelain manufacture is the oldest in Europe and probably one of the best and most famous in the world.
If you take the B 172 instead of the B 170 road from Dresden to the Czech border (recommended) you will follow the Elbe river valley - very scenic. Many flat top mountains, rocky sandstone patches and beautiful forests, not to forget a stunning old fortress (Königstein) and first-class viewing points.
I don't think there is much to see in the Czech Republic if you take the direct route to Prague.
Driving time between Berlin and Dresden is approx. 2 - 2.5 hours (depending on your speed on the motorway) and between Dresden and Prague about three hours, a little shorter if you buy a sticker for the Czech motorways and use these.
