X,
I would take the night train from Prague to Munich. It is a non-stop and has sleeping cars. Driving may be a problem for renting a car and dropping it in Munich. I assume that is what you are planning. There is plenty to see on the way, it all depends on how much time you have. Have a good trip.

We much prefer driving, and have done that trip both ways, train and car.
Don't be surprised when they bang on your door in the middle of the night as you cross the border, to check your passports!!! Kind of scary if you aren't expecting it.
I would rather drive it, but renting a car in Eastern Europe sometimes has its restrictions.
If you drive, you could stop in Cesky Krumlov (charming), or Karlovy Vary

i am doing the opposite in november....we are stopping in cesky krumlov overnite, although a stop is not necessary...its an easy day's trip....it has been suggested that i drive through linz austria as the roads are better....
try the national car rental companies you may have better luck with renting: hertz or avis or auto europe...auto europe will give you good advice....
could you reverse your trip??
