We fly into Munich and drive to visit family in the area - it's a "road trip thing".
If driving is out of the question, fly unless you don't mind multiple transfers and spending 8+ hours traveling on trains.

You may want to fly. The train will take 10+ hours according to SNCF.COM and will cost as much or more than the plane, which can be had for $199 on a Swissair mid-week flight from Geneva to Munich according to Kayak.com. Whether the pricing holds for next year is another question.

Geneva to Munich is a distance where fyling makes more sense than train. However there are good connections with only 1 change, so it's not a problem. The trip from Chamonix to Geneva is better done by the direct bus (www.gareroutiere.ch) which does not figure in the SNCF database.
For the train planning see www.sbb.ch - SNCF website isn't so great when it comes to trains outside of France.
For flight overview see www.ebookers.ch - "local" websites tend to have a wider range of offers than "foreign" sites like kayak.com
