arrive Milan Malpensa...where to go first? Is LakeComo too far?

Are the passenger ferries good for taking luggage on board?
I would be coming from Liguria, probably by train. I'm open to renting a car if necessary but would prefer to use public transit. Only issue is towing luggage around (for a 2-week trip) on various transports -- trains, ferry/hydro foil, maybe bus.
Other than moving from base to base, I'd be looking at possible trips to Bergamo, Maggiore, Lugano before going to Milan for a day or two before flying out of MXP.
