Archaeological sites by public transport (not tours)

Hello,
I would like to spend about 2 to 3 weeks in Istanbul and also the archaeological sites (are they a lot further south?) but I don't drive and like I said above, don't want to go on tours, I am an independent traveller - I have been to a couple of places in Istanbul on previous trips (museums and the Blue Mosque and Santa Sophia (which I can take in again) and I know there is a lot in Istanbul itself but want to look at the other sites out of Istanbul. Help on buses and trains is what I need. Thanks.

Thoughts?
