We used the Rick Steves book on Istanbul. We found it to be very good. It explained the public transportation and might answer all your questions and give additional information.

1.I dont think so, but there is a museum pass which is good value.
2. Eminou, and go in the evening, a little before sunset. Walk upto Kadikoy, and stay after sunset to see the mosques light up.
4. My favorites are the ones outside Arasta Bazar, then the ones outside Sulemaniye Mosque, Makarna Sarayi near Cemberlitas and the Cig koftescis(there;s one between Cemberlitas and Beyazit tram stations).

I agree that a good guidebook or two should answer these questions and more. I found the Rough Guide particularly helpful for my purposes -- great maps, excellent transportation info, info on the sites and the museum pass, etc. (I'm not a great fan of Rick Steves's books because I've found so many others much more helpful, but ANY guidebook will be better than none!)

I liked the DK Eyewitness book, though Rick Steve gets you discounts in some hotels
