There are many local Australian tour companies that offer snokerling and cruise through the Great Barrier Reef, mostly day trips though. You won't find many passenger cruise ship cruising the Great Barrier Reef, if there is any at all.
You may want to check out QuickSilver cruises or any cruise/tour company operates out of Cairns. Ask if they are Eco-Certifed.

there are lots of companies that operate multi-day "live-aboard" trips along the Great Barrier Reef - most operate out of Cairns or Port Douglas. A simple google search for "Great Barrier Reef Cruises" will bring up hundreds of links.

Australia is one of my fav destinations...snorkeling or scuba diving the GBR is a must-experience...make sure to bring an underwater cam! lol

Agreed - the Quicksilver tours are my favorite. I took one out with my daughter last year with GBR Helicopters that partnered with Quicksilver. It was pricey but totally worth it!
