You'll be fine on the train with your suitcase and you won't be alone rolling a suitcase around sydney CBD...and much cheaper...absolutely go that way.

Bondi to bronze is a nice walk. You can also catch the train from townhall to bondi junction and then jump on a bus to get down to the beach ( taxi cost us $12 each way otherwise). You can get off anywhere once you're at the beach as it's not long... The walk is at the southern end (head right if looking at the beach). Just follow the path and it's pretty straight forward and an easy return walk. Manly is also nice but it isn't bondi beach...I haven't even been there on a super busy hot day but I'm always amazed by how busy it is and how many surfers are out.

Watsons bay is a nice spot. Grab fish and chips on the wharf if you're hungry, they're always good. You'd have to be a pretty mad keen walker to walk from Watsons bay to bondi. A bus might get you there also... Oh and if you are out that way in the evening and relying on the ferry to get you back from Watsons bay check out the last sailing as I have been caught out by that before (well we had to leave much earlier than we had originally anticipated).

Whenever I have friends come visit we do sydney harbour by ferry. Usually costs five bucks from darling harbour to circulAr quay but gives a great view of the harbour. You can also walk over the harbour bridge without having to do the bridge walk...

IMO taronga is overrated, nice views but wasn't super impressed by the actual zoo (please don't shot me for this one just like Auckland and San Francisco better). Glad I've done it but wouldn't rush there again unless I was taking young kids in which case it would probably be super cool.
