Which JR Timetable?
The JNTO website recommends this website for online timetable of JR lines. I was looking for trains from Takayma to Tokyo but only Shinkansen Nozomi is avaliable. Which I have to pay the difference to use with the JR Pass.
I found this other website (http://www.jorudan.co.jp/english/norikae/) that shows other Shinkansen than Nozomi available.
Well, my question is: What website or resource do you use to search for timetables?

You can find all shinkansen timetables here, including non-Nozomi trains. Haven't seen a non-Shinkansen timetable, though.

There is another picturesque route from Takayama to Tokyo. Take a bus to Matsumoto city across the mountains, and JR train back to Tokyo. The bus costs you additional 3100 yen and 2 hours and 30 minutes.

The hyperdia site is great. Just be aware that it hasn't yet been updated in English for the new year, which starts in April. There may well be changes in the schedules that aren't reflected in the English version. Even without the most recent update though, it will give you a very, very close idea of the timetable and fare...maybe a few mi nutes difference, maybe a train or two added or eliminated in the update.
Florence...if you don't mind me asking, why are you going to Takaoka? It's right near where we live (Kanazawa) and we sometimes go there to the "American" style shopping mall for a taste of home.

We plan to go to Gokayama from there, and Daibutsu ryokan looks ok (member of welcome inns, yen 9000 for two). Kanazawa is in the books too. Anyway, our itinerary is not set in stone, apart from the first 10 days in Kyoto.

hyperdia is the site that JNTO recommends. Query hyperdia for Takayama to Tokyo, and it shows a l'ex train to Nagoya and Nozomi to Tokyo. Take that to be the quickest routing, i.e. via Nagoya.
Now, look at the Nagoya to Tokyo leg of the trip. Start with a departure time of 9 AM and see that there is a Hikari at 9:15. Do another search for Nagoya to Tokyo departing at 9:16 and all Nozomi, advance 10 min and find that the next Hikari is at 9:57. Query for 9:58 and get a Hikari at 10:19. Have part of the schedule built now: Nagoya -> Tokyo dep 9:15, 9:57, 10:19, 10:57, 11:15, ...
For Takayama, start searching at 7:00 and find that the 7:17 l'ex arrives Nagoya at 9:39 and the second one arrives at 11:09, then 12:09 and 14:09.
From that you can figure out the best connection. Not as good as figuring it out on the paper JR Timetable that JNTO used to send out.
