I guess it depends on what you want to do. It won't be high season. Take a look at a good weather site, like weatherbase.com I notice the temperatures will be moderate, but it will be wet, 8.5 inches of rain in the average September. Is Tokyo the only place you would plan to visit? Are there particular things you are interested in that are seasonal, like festivals or sports? Are there particular things you are trying to avoid, either in terms of weather or ion terms of how many visitors there will be? You haven't given us enough information for us to be helpful to you.

Hi Kathie,
Thank you so much for your input. Some places that we (around 3-4 of us) plan to visit are Tokyo Disneyland, Hakone - Mount Fuji.. we don’t have any specific activities that would like to do.

Yes, it is typhoon season. It will be hot and humid even if there are no storms. If you can, I'd recommend that you go at a different time, mostly because your main activities will include two that are outdoors and involve machines that close in bad weather (Disneyland and the Hakone circuit. Late October through Christmas has much better weather.
