How much time do you have? What are you interested in? When are you going? Beyond the obvious Tokyo/Kyoto, other destinations are largely dependent on the answers to those questions. Plus budget.

You can get a lot of useful information about Japan and its cities here.

http://www.japan-guide.com/

If this were my honeymoon in Japan it would go like this. Tokyo to Kyoto, Kyoto to Hakone and Hakone back to Tokyo for our flight home.

The first time in Tokyo I would stay here

Then off to Kyoto where I can recommend this hotel highly

Then off to Hakone for a ryokan stay of two nights here

Finally back to Tokyo for a couple of nights here before my flight home.

Just one idea......

Have fun and good luck whatever you decide!

Aloha!

Have to go to Tokyo!

You can visit

1. Tokyo Tower
2. Tokyo City View (360 view of Tokyo) & Mori Art Museum - @Roppongi (http://www.roppongihills.com/tcv/en/)
3. Meiji Shrine - @Get off at Harajuku Station (http://www.meijijingu.or.jp/english/)
4. Tokyo Disney
5. Tsukiji area in the early morning for fresh sashimi/seafood
6. Shinjuku for Shopping (like 0101, Takashimaya, and Lumine)

For more off-path Tokyo ideas, I wrote some of my experiences: http://foottrackerluvya.wordpress.com/

For Osaka, I recommend Cup Noodles/Instant Noodles Museum!! (http://www.nissin-noodles.com/english.htm)
