Emirates can take you Sydney to Hamburg and then take train to Berlin, ok you have to get to the main Hamburg station but that gets you right into Berlin and how ever you did it at some stage you would need an airport to downtown part of the journey.
Berlin is only about 1 hr 35-40 mins non stop by the ICE train.
You should also get good deals with Emirates in Business Class.

I would definately avoid London airports. It's a total mess with the new security and luggage restrictions. Avoid, avoid, avoid.
I would follow Gardyloo's suggestion and fly into FRA and either a train or a short flight to Berlin.
