If you have only one day and if you want to spend most of it on a boat, then Victoria. It's way bigger, there's more to see and do and it's a different country, after all. Friday Harbor is cute enough but small and many of the best sights require cabs or additional car travel.
With the limited time available in Victoria on a daytrip, consider passing on Butchart Gardens despite the hype, and spend your time wandering around the Parliament Buildings, Provincial museum (great exhibits), walk along the waterfront or up to Chinatown; go shopping (and not just on Govt. St.) and catch the butterfly gardens across the street from the Empress.
If you can afford it (not a terrible increase) and have a sense of adventure, consider making your daytrip to Victoria via floatplane from Lake Union in Seattle rather than the (much longer and bumpy) Clipper. www.kenmoreair.com

Definitely Victoria -- it's unique and gorgeous; lots to do and see. Don't miss Butchart Gardens (just outside the city) and the veddy English Oak Bay neighborhood of Victoria with its traditional British shops and tea parlours. You'll have a wonderful day.
