multi-destinations with multi-type travel
Sweetheart & I will be celebrating 50th anniversary in two years. That will include a cruise to Alaska, a stay in Yosemite Valley and trip to Machu Picchu in Peru, then back home to Utah.
Length of stay at each destination will not be a problem. Would it be better to plan each major destinations first, and fill in linking transportation later, or have it kinda like open-jaw?

Those are three destinations that are not easily connected. Plus they are best visited at different times of the year.
If it was me I'd plan it a 'Our Year of Travel' and do three distinct/separate trips.
Alaska needs to be in the summer. Yosemite is best in late March to May or October. Peru is probably best in May or September.

You need to take into account some things like for Machu Picchu the high altitude really effects some people negatively. None of those trips are "easy" ones. It's not like you're combining a couple Hawaiian islands or something.
