Our Scavi was first thing in the morning and then we did St. Peter's (got to miss the long security line). We wandered the Basilica and went up to the cupola and were done around 1 ish. So I would think you should be able to see both. We even had my 70 y.o. Mom with us.

The Scavi tour only takes about 1 hour (I didn't clock it exactly but it's around there) so as the other commenters said, you'll have plenty of time to visit St. Peter's since you'll end in the crypt and can walk up right into the middle of the basilica.
And if you walk up to the cupola toward the end of your visit it'll be a little cooler and you'll see the city awash in the light of the setting sun (well, at least the early part ). But really the cupola is wonderful at any time!
