Car rental in Bayonne/Biarritz area…airport or train station?
I'm having difficulty finding an automatic in Bayonne where we our hotel is located. The only company thus far is Sixt but they only seem to have 2 locations which are at the Airport and Train station in Biarritz. Has anyone experienced this company/locations? Which one would be easier driving to and from?

I have rented at the Biarritz airport, which is quite small and easy to find your way. I think it is nearly always easier to rent at the airport to avoid having to negotiate unfamiliar city streets in an unfamiliar car. Since you are staying in Bayonne renting at the airport in Biarritz would avoid having to drive in that city.

Biarritz airport and railway stations are less than 2 kms apart and both are out of town (quite unusual for a railway station but due to topography of Biarritz).
So in terms of convenience it is exactely the same. There is a Chronoplus bus from Bayonne to Biarritz airport. While there is the Bayonne to St Jean de Luz bus that stops close to the railway station (stop "La Négresse")

What do you mean the only company is Sixt? There are other car companies there but they probably don't have automatics. If you mean Sixt has them, then go with them.
AUtoeurope doesn't have any company in Bayonne or Biarritz that as A/Ts, anyway. These are small towns, that's why. I've never had a problem renting one but I always make sure to rent in larger places (like Marseille, etc.).

There are no automatics available at the Biarritz airport through either Hertz or Europcar, or anywhere else in the area. Hertz has an office in Bayonne, but no automatics. Even San Sebastián-Donostia, the nearest location with the largest number of agencies is devoid of automatics.
I don't know what you problem was or is with Auto Europe, but you can call them an order an automatic, but you will have to pay for it to be delivered.
The good news is that Enterprise (National Atesa) does have smaller cars (economy and compact) with automatic transmissions available at the Biarritz airport location ranging in price from 91€ to 120€/day, depending on how long your rental is (www.enterprise.es)
