Fly into Tokyo and out of Kyoto / Osaka or vice versa. Which to do first depends on a LOT of things. Here's a recent discussion of the question;

By "Myoko" you really mean Myoko-Kogen. Here is train info:
http://myokokogen.net/getting-to-myoko-kogen/
For Gala Yuzawa you would take the shinkanen to Echigo-Yuzawa and then a free shuttle. In ski season the shinkansen goes to Gala Yuzawa.
Look at this map closely:

Find Shiga Kogen on the map. Under the "g" in Kogen you see the green and white Joetsu shinkansen line. That "g" is a approxximately where Yuzawa is.
The route between Osaka/Kyoto to Myoko-Kogen goes via Matsumoto or Kanazawa. Between Osaka and Yuzawa you would take the shinkansen via Tokyo.
The order won't matter much. But you have to figure out where you want your land after your international trip. That could be Tokyo, Osaka, Toyama, or Niigata.
Can't say much about a JR Pass because I don't know how long you are staying in each place. A 14-day JR Pass would do the job, but it could be overkill.

better:
But you have to figure out what your final flight destination will be on the day you arrive in Japan.
Your arrival could be Tokyo, Osaka, Toyama, or Niigata.
Your departure city would be Tokyo or Osaka.
