Mid-June or hold out for T'giving week in Japan
This is for 2016.
Question of the day: how is the weather in the Tokyo-Kyoto-Hiroshima stretch during, say, the 9-20 of June? Looking at a possible trip for next year after the hobbits are out of school. Other option would be to go during Thanksgiving week but wondering if the Autumn color changes will be completely done.
Thoughts, perspectives and advice sought and welcome . . .

According to Japan-guide, late Nov is ideal for fall colors in Tokyo and Kyoto. Check out this link:

. . . is kind of what I'm thinking, hence why I hesitated when seeing sub-$1200 RT fares from the US in June '16. I looked at the Japan Guide entry on June weather, which raised the doubts.

We were in Japan for the last few weeks of November in 2008. The koyo was amazing--like nothing I had ever seen before and I grew up in the Midwest of the United States. Wait for November but reserve hotels early, it's high season for travel within Japan for the Japanese.

Ditto to what cmstraf said. I've lived in the MSP my entire life and the fall colors here, as good as they are, couldn't hold a candle to the koyo in Japan when I was there in Nov. 2013. I intentionally went from the 5th through the 22nd of November as I really wanted to be home for Thanksgiving. But I understood that as good as the colors were, they would have been even better in Kyoto if I had been there 2 weeks later. November for sure.

Well, this seems basically unanimous off the small survey. We'll have to figure out how to swing this when the flights become available. Because we have small demi-humans that look like us (or one of us, actually - the far better-looking one who doesn't post here), we have to do this over thanksgiving. Sounds like the better option.
