First decide if you want beach or inland. Bali isn't such a big place so you can get to all of the places on your list from either (and spas are everywhere). So think about where you want to be when you're not touring.
There are villas all over Bali, too, but the greatest number are in the Seminyak beach area. You won't be right on the beach, but within walking distance -- or a short taxi -- of the beach, restaurants, spas, shops. I like the Petitenget area.
Many of the big resorts also offer villas. This is a good hybrid option because you get to use all of the resort facilities.

It really depends what kind of holiday you're looking for as many of the resorts provide very different experiences. I'm not sure where you are from but I live in Australia, and as our closest Asian destination it will be packed with Aussies, Kuta, for instance is the party capital, with lots of clubs, nightlife, and Aussies drinking and partying. Each of the beach resorts heading north from Kuta are very busy with shops, restaurants, bars (and more Aussies), but the further you head north the more upmarket and sophisticated they become, with Seminyak being very sophisticated, and Legian sitting somewhere in between. The beaches along this coast arent brilliant, but if youre not going for the beaches then this may not matter to you. Nusa Dua on the other hand, has a nice beach with luxury 4 and 5 star hotels within a gated area and may feel a bit sterile but is probably more relaxing than some of the others. I stayed in Seminyak and Ubud. I loved Ubud, up in the hills surrounded by paddy fields, with lots of arts and crafts for sale and great Balinese restaurants, I then went to Seminyak which felt very cosmopolitan but not very Balinese, so I guess it comes down to the type of experience you're looking for.
Uluwatu is one of my favorite places to see the ocean.
Monkey Forest in Ubud if you're interested in experiencing the monkeys up close (I'm not a fan, as they can get grabby if you're wearing jewelry, sunglasses, food, cameras).
Jimbaran to have a sunset dinner on the beach.
