My husband waited until the last minute to book a hotel for a business stay in SFlast October so took a chance on the Inn at Union Square. GOte a very good rate through booking.com.
He was satisfied with the hotel and the rate was very reasonable.

The Chancellor Hotel on Union Square is a very nice place to stay and it's location right on the cable car line is fantastic. The customer service here is really great and rates are always reasonable and well below the $300.00 range.

We really like The Mosser. It is right across the street from the Marriott on 4th and Market.
The rooms are small, but very clean and good for what you need. Get a deluxe queen with a private bath. They have some rooms that share a hall bath [also very clean] but despite being less $$, you may not care for the shower being down the hall.

The cheapest option you could ask for only a block from Union Square. The Downtown HI Hostel http://sfhostels.com/
As with most hostels, the showers and bathrooms are down the hall but you do have access to a kitchen.
