What to do in Seattle pre-cruise?

Some of the airport hotels do run shuttles. You could take Lightrail from the airport to downtown (not knowing exactly your hotel's location this could be convenient or not). A taxi's about $45. Or you could see if a Metro bus runs nearby.
For Bainbridge Island the ferry ride itself is about 30 mins. each direction. Total timing just depends if you want to just get right back on the next returning ferry, or walk up into the little main street of the town for awhile (then you could allow a couple hours and have lunch or shop or whatever).
I can't see why you'd regret a Locks Cruise. Sounds wonderful! Exactly how much money the City Pass actually saves you, just depends how many of the things you end up doing.
