It should not cost more than $20 to taxi from the Zoo to the cruise ship terminal in SD, or it would be about a 2.5 mile walk, mostly an easy stroll through Balboa Park and a left turn at Fifth Avenue to downtown SD and then across to the Broadway pier area.
