We were there last September and it was a great time to visit.The weather is still good and the big crowds are gone. I would go to tripadvisor.com to see the reviews on different lodgings. We had a problem getting something for one night, and finally ended up at The Martin House Inn which was nothing to write home about but adequate.
We enjoyed "Gails Tours". It was a 3 hr inexpensive tour in a minivan that picked us up at our hotel. We actually preferred Edgartown in Martha's Vineyard to Nantucket.

You won't be disappointed with these 3 recommendations: Cliffside Beach Club,
White Elephant Inn and The Wauwinet.
Cliffside is booked up early but you could contact Dominique who is the owner for assistance. She is always very helpful.

Cliffside is fabulous! If you do not stay there at least make a dinner reservation ( and make sure you have them pull your table out onto the sand and really enjoy everything it has to offer)

If you really like the water and being within walking distance of Main Street - look into the Cottages at the Nantucket Boat Basin - they are fabulous - and literally right over the water - check them out on this link

From the cottages you literally cross the street to the market and could easily do snacks/coffee/breakfast in your cottage - or from one of the restaurants also at the boat basin.

the above link also has the Jared Coffin House and a few other excellent choices.

Another possible lodging choice is the Summer House
while it is a tad removed from downtown/Main St. they run a shuttle which makes it very convenient and if the weather is still nice you have a lovely beach to walk. They also own other lodging opportunities for you in town on India and Fair St -

Since I live here, I can't really comment on the lodging advice, but all the places recommended are well-located (and mostly expensive).

There is a string of guest houses on Centre Street that have pretty good reputations -- for guest houses. Off Centre Street, I would check TripAdvisor fairly carefully.

September is our best month, and the weather is usually pretty good up until Columbus Day. You may not want to go in the water, but you can expect at least to enjoy the beach during this period. After Columbus Day, it is likely to be cooler but fine for biking, walking, shopping, or touring historic neighborhoods.

You can also expect at least one wet and windy day as well. Plan something like a cozy day in the Atheneum with a good book or a pile of magazines.
