I haven't stayed at any of these places, but friends have stayed at and liked Shafer-Baillie Mansion. I've toured the property, and it is beautiful and it has a great location on an upscale tree-lined street. It is near Volunteer Park, home to the Seattle Asian Art Museum and a conservatory.
It is also more convenient to downtown than Greenlake Guest House, about which I know nothing except for what I read in the newspaper a year or so ago when they were having problems trying to add more guest rooms.
Recently, on this forum, somebody mentioned that friends stayed at and liked Pensione Nichols, in downtown Seattle. http://www.pensionenichols.com/

Shaffer Baillie mansion is a couple blocks from my apartment. It's a gorgeous mansion on a beautiful quiet street near Volunteer Park.
Since I live here I haven't stayed at any of the places, but it would be my pick from your list. Both for how lovely the property is, and for the location (on Capitol Hill with easy bus access to downtown). There's many great cafes, shops, and restaurants walking distance on Broadway, 15th Ave E, 19th Ave E.
