I am sure you are aware of the zoo, Wild Animal Park, and Sea World. Should still be a few whales around if you want to do a whale watch. You can take a boat out to Catalina Island. If you are casino people, Barona is nearby.
Be sure and stop at the lobster taco place on your drive down Baja.

On our girlfriend trip to SD in Nov, we did a day trip to Temecula wineries, visited a couple for tasting and had a lovely patio lunch at one of them. We then drove across to the coast highway and followed it back to LaJolla for early dinner at Georges at the Cove. Another day, we did the trip to Catalina out of Dana Point. We had a great time on both of these day trips. Have fun!!

Joshua Tree is doable for a day trip but it will be a lot of driving.
An alternative is Anza-Borrego State Park in east San Diego County. It's a neat place, especially at that time of year when it won't be as hot as in the summer. With any luck, you may catch it during the wild flower bloom.
