Oooh!
That one's not exactly easy. Consider that Philadelphia International is south of the city and New York Kennedy is east of New York. You're looking at around 130 miles, so I would imagine shuttles and limos don't exist/or are very expensive if they do.
How would I do it? I'd take SEPTA (I think it's the R1 line that goes out to the airport? (correct me if I'm wrong, Philly denizens)) or a taxi from Philly International into 30th St. Station and take an Amtrak train to New York Penn Station and grab a cab to either Grand Central Station for a bus to Kennedy Airport or take the cab directly to Kennedy. Count on AT VERY LEAST 2 1/2 hours from airport to airport.
There may be rail options out to Kennedy but if there are I'm not aware.

One way limo could cost as much as a flight PHL to JFK. What is your time frame?
Daniel's suggestion to hop cab to 30th St. Station, take Amtrak to Penn Station and cab to JFK makes sense, only if you have the time. Cab ride to 30th St. Station from PHL airport could vary, depending on traffic (and time of day). Amtrak will get you to Penn Station in approx. 1 hr. 30min. Cab from Penn Station to JFK will vary, again, depending on traffic and time of day.

Amtrak is gonna take longer than 1 1/2 hrs, probably 2 to 2 1/2 no matter what the schedule says. Depending on when, you may also have to stand. (even with a reservation)
From Penn Station to the airport a cab for one does not make sense. The Airport Bus service picks up and delivers for $13 one way to JFK. It's better than a cab. A subway is possible, they have a shuttle from the nearest stop to the airport, but it's not always reliable and not always through the best parts of town. Darn cheap, but still not worth it.
Limo all the way is probably too much. Do yourself a favor and fly.

Maybe Geoff has had bad experiences with Amtrak... travel times Philly to NY vary depending on the train you take. Metroliner (probably costs as much to fly) which is almost always on time in my experience will get you from Philly to NY in 1 hour 10 minutes in fact!!! The economy class trains will take longer...but under 2 hours unless there are troubles. In my experience, they too are typically on time (don't pick a train coming from far to the south).
His suggestion of flying though I agree makes a lot more economic sense (since you'll be at the airports anyway) in terms of time and money.

Just to clarify Amtrak vs. SEPTA train info: Amtrak 30th Street Philly to Penn Station NYC, if no delays, approx. 1 hour 20 minutes, approx. $80 round trip.
SEPTA R7 train from Center City Philly (Market East, Suburban, or 30th Street Station) to Trenton, then NJ Transit train from Trenton to NYC Penn Station, about 2 hours 30 minutes, about $25 round trip.
Metrolinerh Philly to NY is indeed 1 hr 10 min. if no delays.
