Only having been there for meetings, here are my thoughts
1. I think you want to be on the strip near the ocean, or with easy access to the ocean. Mission bay itself is a warm water, man made lagoon that gets very little tidal flushing - read that as icky, warm water. OK for sailboats, but it's not a swimming hole.
2. The strip near the ocean is very heavily populated with low cost/student rentals. Many houses you see as you walk up and down the sidewalk at the beach look more like frat houses.
My recommendation is to NEVER rent sight unseen, and this does not just apply to San Diego. Internet glossy pictures don't tell you about the party bar right next door, or the exhaust from the chinese restaurant next to your bedroom window.
The area I am familiar with is near the Catamaran hotel - very busy commercial strip. I am sure there are great places for summer rentals and I'm hoping you will you will get some good input here.

Many of the rentals in Mission Beach are indeed rented to students during the school year. In the summer though, they are available as holiday rentals and they are not cheap or low cost(even to students). Many of them have been renovated in the last several years and are quite luxurious. However, these are California beach rentals, not East coast beach rentals.
Unless the rental is right on the boardwalk, be wary of "ocean view". Often that means you may get a glimpse of the ocean if you stand on top of something, or lean over the balcony in just the right way. They are all very close to the beach, though.
I don't know how you would rent one of these places without trusting that what you're being told is correct. They are in great demand.
Penny Realty (www.pennyrealty.com) in Pacific Beach does a lot of beach rentals. www.vrbo.com also has lots of rentals.

I am the one that thought you all would do well in MB..I prefer South Mission Beach bayside but all of MB is great for renting beach cottages/homes/condos and the beach side is usually alot livelier than the bayside and closer to the Catamaran is Pacific Beach and that is great area too..
Penny Realty is pretty respected in the area and also the names of the other realtors that were given in the other areas are first rate too!
June might be cheaper of all the summer months because we have what is called "June Gloom" that is a big fog bank for a good part of June because the desert is really hot and the ocean temp is still cool so it creates an inversion..doesn't happen every year but pretty close..
Mostly, its alot of bike riding on the boardwalk that goes all around the beach and the bay, swimming, volleyball and just having fun BBQ and being outside.
Belmont Park seperates MB to South MB and it fun to ride the roller coaster.
