I would recommend staying within the park at the Grand Canyon instead of being in Williams. Even though most of the hotels are pretty basic I really enjoy being right there. Just go to www.xanterra.com to see the options.
In sedona it depends on your price range so I won't make any recommendations there. Since Phoenix is just one night then you probably just want something convenient to the airport but if you do have some time to spend then I would priceline a 4 or 5 star resort and I am sure whatever you get will be fine for one night. Without knowing whether you want to spend $100 or $400 it is hard to say.

I took a similar trip in early May - spent two nights in Flagstaff, and made a day trip to Grand Canyon, then spent a night in Sedona and a night in Phoenix. We took a Pink Jeep tour in Sedona which was fun. We stayed in Hampton Inns the whole time, so nothing too exciting there, but I highly recommend the Hampton Inn Phoenix North - it's mere minutes to the airport - extremely convenient and a nice hotel.
Had a horrible meal at Oaxaca in Sedona, wish I'd done some research on restaurants beforehand. Ick!

Try to stay in the park, at the rim of the Grand Canyon. El Tovar is the most $$. Then there is the historic Bright Angel lodge & cabins and the two motel like accomodations. Not fancy, but right where you want to be. 2 nights will be great. On your way to Sedona, head out the east entrance, stop in Cameron for lunch, and take in sites on the way.
As previous poster said, there is a wide price ranges in Sedona: Enchantment Resort $$$$$ to Best Western.
Good luck,
