The Millenium UN Plaza and the Parker Meridien are 2 somewhat reasonably priced options with pools. There are probably restrictions on when the kids can use the pools.
Suite hotels tend to be very good for family stays. Affinia.com has about 7 hotels (none with pools). The Embassy Suites is really kid friendly and includes free breakfast and other amenities but it's all the way downtown near the financial district. It's close to things like the ferries, Chinatown, Soho but not so close to midtown with Times Square, theaters, Fifth Ave. shops.
Agree your timing and budget and number of beds will help us help you.

Sorry - I just re-read my reply. When I said 2 rooms or 1, I meant a suite with 2 separate rooms, or is everyone in one bedroom OK, vs. 2 bedrooms or a bedroom and living room with sleeper sofa. Just to clarify.
I didn't figure you'd have kids that age in their own, separate hotel room.

The Sheraton Manhattan on 7th Ave. has a HUGE indoor pool on an upper floor, and a great location, IMO. We have enjoyed our stays there w/our kids, and the pool is great for winding down in the evening or an early a.m. swim. It is a big enough pool that residents of Manhattan have memberships there, and there is a lifeguard.
