You probably have done some of these things already since you come here every year but just in case you haven't, here's some suggestions.
Museum of Natural History and Rose Planetarium are favorites of kids. Also check out he Imax movies there, The childrens Museum in the West 80s, walking through FAO Shwartz, Central Park - climbing on the rocks, the zoo, wollman rink (iceskating); walking around Wahington Square Park in the Village, there's always performers of some kind there, if in the village area, definitely check out the Forbes Gallery (one of my kid's personal favorites), on 5th avenue and 12th st (It's free and has some great collections that kids enjoy). There also used to be a small children's museum in soho on spring st (don't know if it's still around). my kids have long since out-grown it but they went there often. if it's still around, it's good for an afternoon indoor play break. Many of the Barnes & Nobles have story telling. You would have to check with the stores. The Fraunces Tavern Museum has re-opened (in the wall st area). Pizza at John's Pizzeria on Bleecker St (also midtown locations, but this is the original) and well worth it. Take the subway to queens and go to the museum of the moving image. It's very easy to get to and never all that crowded.

Definitely take them to the new show at the Planetarium in the American Museum of Natural History. Since it's busy time, definitely make reservations in advance.
Adding to the above list, include the new Toys 'R Us store in Times Square.

Belevedere Castle in Central Park (south end of Great Lawn) is way cool! Climb up the skinny stone stairs to the top of the castle tower!!

If you like art museums (I like the Metropolitan Museum of Art), but don't think the kids are really into it try making a visit to the art museum like a scavenger hunt... Find a painting with a lion, with a mountain, etc. Whatever your kids might enjoy looking for. I do this with my 3 year old and we keep it pretty simple. It usually keeps her interest in the museum for 2 to 3 hours!

The museum of the American Indian down near Battery Park. Also, while down there, take a ride back and forth, on the Staten Island Ferry, there's good views of the statue of liberty.
