Cooperstown to JFK with fewest miles on country roads
I have a neck problem and being a passenger on small roads causes me pain. I would appreciate any help with a route using bigger highways whenever possible. I've tried mapquest, yahoo and google and have trouble determining what roads are like except for the interstates.

This is not an easy trip... my feeling is the best way would be rte 28 to Oneonta (23 miles) then I-88 west to Sidney, then rte 8 south to rte 17 (22 miles), then take 17 to the Thruway and on to NYC.
Rte 28 and rte 8 are both winding roads but there are not many towns to go thru. Rte 17 is like an interstate, 2 lanes in direction.
Do not attempt rte 28 from Oneonta to the Thruway, it's about 2 hours of winding. Rte 23 not much better.
Good luck.

I'm inclined to say cut over to Cobleskill, then take I-88 East to Albany then I-87 South. It may be a few more miles than the route wrongfoot suggests but I'm willing to bet it'd actually be faster since the effective speed limit on the interstates is 70-74mph.
